Nick Colors from "Options -> Nick Colors" should be saved in themes.
If you set your own, and use a different theme, that use different colors, you'll see a color mismatch.
The nickcolors are very personal, set by hostmasks/user access list/other rules, should not be overwritten by themes.
I have some ideas for a better solution in the future.
